With three continents, people tend to gravitate towards the easy way out (human nature) and consequently each empire will tend to congregate and Zerg the continent of least resistance.
This will probably be even worse upon release.
Not sure how this can be remedied unless they implement a faction pop lock.

I feel like this game involuntarily tries to force three ways on every cont, which is caused by there being foot holds for each empire on every cont. It doesn't really happen in practice, though. As you noted, an empire will focus almost all of its attention on a specific cont and have dominant pop there. I know the devs want to create specific Home Conts and get rid of foot holds once they have enough conts, this could be one of the very reasons why. Continent domination also may persuade an empire to not just focus on one single cont benefit, but try for others, assuming they have the numbers to do so.

This issue will be moot when they get more continents in the game. Also, with the tug-of-war capture system you are able to progress capturing a base quicker when no opposition is there.

As long as we have 3 footholds on the continents we will always see this 3on3 stalemate.

I dont see this as a problem.
Its just part of the natural course of a self balancing system.
Unless each continent is locked down and we all sitting at warp gate shooting the shit instead of fighting, we will be just fine.

It's even worse now with continental Conquest. Each empire is zerging a different continent, with populations extremely skewed for the most part. One faction typically has more than 50% while the other two are much less.
