You just go and get more.

If you could recert, basically what I'd do is get auraxium medal with an unlocked weapon and then recertify. BOOM. Free certs.

basically game is not meant to handle this.

Yeah, after 20k certs you really don't care anymore with that 2.000 you spended on mosquito stealth just because they nerfed it into oblivion.
You just play more and unlock more stuff.
But the 1.000 question is:
How will respect threat weapon you unlocked with certs?
You really should get the certs back, but this makes another problem:
Why will I buy a 700 sc weapon if I can respect and unlock it lots and lots of weapons with may 30k certs? I just won't unlock the weapons I got auraxium medal and when I get with those ones I respect again!
Maybe no respect is doing better to the game!
