That is sort of the entire POINT of going behind enemy lines and blowing stuff up. Making the enemy try to fight you off, reducing their potency on the front.
Note to "30 minutes to auto-repair" anti-matrix argument: the 30-minute-auto-repair is for the GENERATOR. I assume that terminals, turrets, and the like auto-repair much faster, but will also take less NTUs to repair. Also, there are generally quite a few individual terminals in a base - destroying all terminals could easily drain as many NTUs as destroying the generator.
Another point to consider is that siegeing a 100% full silo is pretty useless - it WOULD take hours. Sieging a 10% silo might take less than 15 muntes, depending on how much stuff is used for blowing things up.
Anyways, one thing about the matrix system is that it makes ANT runs so much more important it's not even funny.
Another thing it makes important is recon - go around behind enemy lines, find a base thats going empty, recall to sanctuary and broadcast "Base X on Continent X is really low on NTUs! Need squad for siege!" and with only a few other people you've got a good shot at seriously changing your empire's fortunes on the continent.
Also remember that to open up the new front you'd need to hack the neutral base to your side - which requres a filled ANT on hand, and IIRC does not have a 15 minute timer.
Yeah, sieging a base would practically double the amount of bases you can go to, thus spreading the defending empire pretty blastedly thin on that continent.
