It all depends on how the engine handles textures/materials. If the engine is using an opacity map to determine transparency, the "texture" itself (albedo map) does not use the alpha channel; a second greyscale image is used for that.
Anyway, in a Tweet T-Ray said, outfit logos don't have normal maps (to give the illusion of elevation), so I guess it'll be a much simpler system. We'll know when they release the software to create logos for PS2 I guess.
