Flak armor applies to shield damage or just body damage?

I'm trying to figure out if it's worth getting flak armor for going on the roof

Shields and health, if I'm interpreting your question as weather or not it effects shields or health correctly.

Aye, flak armour will decrease indirect damage taken. If you have shields up then they will take the damage first followed by your health. There's nothing in the game that will specifically target your health or shields, except for the EMP grenade.
