I really have no idea, but i always thought those were probably areas with high activity. If i'm not mistaken all hotspots also blinked... there were only 5 hotspots in each map, so it was a way to show other interesting places to go without having to mouse over them. All speculation on my part though.

Usualy means it's being taken over. Could mean there's a certain amount of hostile forces present too.
It's not completely clear to me either what the exact blinking conditions are though, since sometimes a base keeps blinking even if there are no enemies around, no fighting, no base cap in process and it's behind your own lines... |

One hot spot per zone isn't really... indicative of where the actual fight is, especially on Esamir. |
