Any one have any suggestions for a good motherboard to run Fedora Linux on? I'm looking for something that will give me as little of a headache as possible to install with. I would prefer one with an onboard RAID 1 controller but, I'm open to any suggestions as I can always get a controller card seperately.

Anandtech.com has one of the best in depth guides for building a Linux box on. Go and check them out.

I havenr had a lick of troule installing the x86-64 version with my motherboard. The only issues I have encountered are hard to find PCI card drivers, but thats how its always been.
